Blender Animation Export

Hey,

I've found this to be a real problem. I'm using the master export setting, but whenever I publish my scene as a .blend file and tick "whole scene" I expect the master file to be essentially like a copy of the working file, but when I open it, lots of connections are broken or missing. The workaround I use is to export using the state manager, to create the file in the correct directory, then manually save over it with my latest animation working file, but it would be great if this could be resolved so I only have to use the state manager to export .blend animation.
